Here is a list of sites that I use on a regular basis.  Some of them are obvious, but many are databases that are not searched by Ancestry, LDS, or search engines like Google (which is the best).

My research sites:

bulletAncestry.com
bulletThe general pay site I use for all of my census research and general info.  They have indexed many years of the federal census, specifically the 1850, 1860, and 1920 censes.
bulletGenealogy.com
bulletAnother general site that I use, and recently paid for a census subscription because they indexed the 1900 census.
bulletFamilySearch.com LDS
bulletThe one that started it all, The Church of Latter Day Saints web site.  The information here has started to taper off however, as they get involved in other projects, like the Ellis Island one below.
bulletRootsweb.com
bulletThis site is wonderful, but an underused section of it is the World Connect project.
bulletEllisisland.org
bulletThe American Immigration Family History Center at Ellis Island.  They have every record online and searchable!
bulletGeneral Land Office Records- Bureau of Land Management
bulletWere your ancestors pioneers?  Chances are they had their land purchase filed with the Bureau of Land Management.
bullet General Maps-Library of Congress
bulletInterested in a map from the time of your ancestors?  Great site by the Library of congress.
bulletCivil War Soldiers and Sailors- National Park Service
bulletComplete records of those who served in the Civil War, including cemeteries, battles, and Medal of Honor recipients.
